Johnson was also involved in a penalty claim right on the stroke of half time when he thought he was brought down in the box by a combination of Costanzo and david Angel Abraham, but the referee showed little interest in the Fulham striker's appeals.
In between times it was Basel that the two opportunities of the half and they also feel to one player.
Benjamin Huggel has one goal for Basel this season, but he could have trebled his tally had he not been so profligate with the chances presented to him at Craven Cottage.
The first was all his own work and after a neat turn Huggel fired in a shot that flew narrowly over the bar, but his next effort some three minutes later will haunt him for a while to come.
The ball fell to Huggel, who was totally unmarked, eight yards out with just Mark Schwarzer to beat, but instead of opening the scoring he blazed over the bar with the goal at his mercy.
Both sides had their chances to take the lead, but it was Fulham who provided the vital composure and when Murphy calmly slotted home a Johnson cross from the edge of the penalty box the hosts were in control.
They certainly rode their luck though and the visitors were guilty of missing superb chances, perhaps the worst of these being Streller's 83rd minute effort that flew over from a great position.
